Why not? I'm curious. The scuppers are completely submerged and water seems to always be coming in and standing in 3/8" of water in the back

If your deck is designed to be self bailing, which it sounds like it is, that is a big plus. If water is backing up onto the deck because of faulty scuppers, the appropriate course of action is to replace the scuppers and if that means replacing the drain tubes and connecting flanges then that is what I would recommend.
Relying exclusively on your bilge pump is a riskier proposition. A couple of examples come to mind,,, 1) A torrential rain storm will eventually drain your battery, bilge fills with the water and your boat sinks and or you get to the ramp and your battery is dead. 2) Your boat manages to become swamped beyond the capacity of your bilge pump, boat becomes unstable, starts to take on more water as a result, turtles and/or sinks, whereas having a self bailing cockpit putting the motor in gear and moving forward and in combination with the bilge pump would help to drain the deck/bilge of water.

Just got an email from seachoice and they don't make or have those type of thru hull drains any more.. Sounds like I am going to have to just make my own from scratch out Of stainless. I will just machine a pair of them and put a valve on the inside of the transom, that way I can just keep them closed unless I need to drain the deck.

www.jamestowndistributors.com/userportal/show_product.do?pid=12158 It would seem if you were going to go through the trouble to fabricate a scupper that it would be easier to just pull the hose and attach a flange fitting that fits the sea choice scuppers above?
BTW, I wouldn't use 5200 on ANYTHING on my boat esp if I ever thought I would have to remove/repair something.

Thats the whole problem. I have 2 brand new scuppers. It's the thru hull that I can't find. It has a wide enough flange for the scupper to screw thru and into the transom. And for some reason it just dosent exist anymore. They have plenty of rounded smaller flange designs but that would cause the scupper to leak by behind the silicone seal. I just can't understand how so many boats have this scupper design but the thru hull drain part is nowhere to be found.

But what is the diameter of current thru hull and opening on your transome? Eg 1", 1 1/14" etc
Once you know that source/install a new thru-hull and flange and pair it with the newest Seachoice ball valve scupper.
