On my 2012 2660CC the aft scuppers seem badly clogged. I've picked debris (leaves, twigs) from the ports on the hull, but still the flow out the drain in the deck is very slow... .perhaps even dangerously slow if I were to find myself taking waves over the stern.
Any ideas/suggestions for effectively clearing them? The protective flaps in the hull ports seem very stiff as well...
I haven't snaked the pipes between, partly because they have some 90 degree angles in them (which strikes me as a somwhat poor design)

Mine are only slow if there's debris caught up in the flapper. Then I just open the flapper and clear it out and the flood gates open!
Otherwise my deck drains pretty good.
If yours is still slow even after lifting the flappers and clearing it out, maybe check for kinks in your drain hose?
Also check that your drain line doesn't dip down below the scupper. If so, you could try raising it to see if that helps.
Otherwise you might be correct to assume there is a build of organic matter/debris at one of those bends or a low spot. In which case run a fish tape or something similar down through the line.

I have a 290 CC and two of the scupper drain pipes were not just kinked, they were folded and pinched. They did not drain at all. If you stick your head back there you should be able to see the pinch as in the attached pic. My marina ended up cutting them and putting in 90 degree brass Elbow joints in.

We suspect a pinch between the pump and the outlet but can't see because it is jammed in there. T

Different from live wells. Do you have boxes in your deck? They are usually called fish boxes and have a pump to pump them out. They don't drain by themselves.

Our (2660/270) fish boxes are the forward seats which are not macerated. Unfortunately we don't have infloor boxes like the 2860/290.
